Junk is an informal term for cards you don't want in your deck. These include undesirable cards placed in your deck by other players' Attacks, such as Curses and Ruins, usually as well as the Coppers and Estates or Shelters you start the game with. Attack cards that put junk in your deck are known as junking attacks.
Junk cards make it harder to build an engine, because they get in the way of drawing your deck and increase the chances of a bad turn. Finding a way to thin your deck by trashing junk or otherwise getting rid of it is usually a high priority when possible. A game with lots of junk and no way to get rid of it is likely to turn into a slog.
